My theory is that the girl isn’t their kid, but that Amy being in the tardis affected the unborn child or something. I mean, a pregnant woman jumping around in time?

My theory is that Amy is a Time Lady in human disguise, like the Master was in Utopia, but they find her watch and she turns back into a time lord and The kid is Rory’s. Because the Doctor is already half-human (from his mother side) therefor, if he knocks-up Amy, the girl would only be a quarter Time Lady, which probably isn’t enough to regenerate.
(Why do I think Amy is a Time Lady? you ask) Because of the “Time Head” joke and the fact she survived the crack in her wall while her mom and dad got sucked in it and the Doctor too seamed to be able to touch the light without being wiped out of existence (that would be considering that this ability is not dependant on the biological imprint of the subject but their “essence”)
The theory of the Doctor as a half-human has been de-canonized, since it was just a thing in the movie. They just decided to ignore it with the 2005 reboot. (Donna was the first half human half timelady. and she was AWESOME :D)
For the on and off pregnancy, my theory is that it all relies on an event in the past/future which is not determined until we get to it with the series.
Also, if they kill Rory again, I will yell at the tv

Also, Donna was a full-on human, that is why she had to have her memory wiped out, her human brain couldn’t survive to so much knowledge. Amy’s Doctor would be closer to a Time-Lord-Human hybrid, but he only has two hearts, and cannot regenerate.
And yes, the pregnancy might depend of an event in their future past, but the girl is still alive, which can only mean that either he is not Amy’s kid from that point in her live or she is not Amy’s kid at all. Or maybe the Silence impregnated her with some kind of crazy alien technology with a Time Baby because they needed a Time Lord to fly their Tardisish ship. (But it might be a really really crazy theory)
